It's also possible the the nozzle is hitting the previous layer. Your settings may be extruding too much plastic which is causing rough layers.

So after alot of fiddling I've been able to do some decent prints at layer heights of .1.

Extrusion Diameter .4 mm
Auto Extrusion Width .9 mm
Extrusion Multiplier .7 mm

Is anyone having luck printing .1 mm layers with Replicator 2x? If so what settings are you using?

I have at issue too, if printing at low layer heights where other slicers work fine. There seems to be a gap between each line instead of making it run up next to it. Like it is calculating the next move slightly off leaving a gap between bigger then the plastic can fill. I'm having the same issues...
