I would think this has to do with how the firmware on the printer is setup. As a general recommendation, always use SD card, since it's a much more reliable data transfer.

For instance, if you used Slic3r or Cura and ran a print via USB, it would probably have the same behavior.

By the way I paid for the software so I can say what I want. They stated there was going to be an update in September. The first layer post was a problem with start gcode within S3D and Marlin. I would try lowering the temperature 10 degrees, and maybe increasing your retraction distance by 1 mm. If the plastic is too hot, it's going too ooze right out, and not be easily controllable when the printer does a retraction of filament.

The .FFF files are in XML format, which is just plain human-readable text. Open both files in notepad and use either a program or website to do a text compare and you can see what specifically is changed between the two files.

You can do this,you just need to know what layer you want to pause at. Using the G-Code previewer set to preview by layer, it gives a good visual representation of the layers and helps figure out what layer you'd like to pause at.
