Blender has an add-on called PRINT3D that helps analyze meshes for being manifold. Have you looked at that?

One possible issue you may have is with the normals facing the wrong way. Select everything in edit mode and do crtl-n to reverse the normals.

Looks like I need to level my two extruders. My left apparently is a bit higher than my right and I cannot get the plate close enough to the left extruder to properly print. Thanks for the replies. I rarely use the left extruder. I typically use the right for ABS and thought I'd try the left for a PLA test. I have a Flashforge Creator X and am able to successfully pause for color changing using via S3D scripting using the M322 command. I always save the X3G file to an SD card and print off of the SD. I posted this exact same question a while back and the answer I received from S3D was that this is a 'feature' and not a bug.

With all the other wonderful features in S3D I also find this quite odd myself.
