How do I fix settings to show/print full model?
We could go on guessing for ages!!! Could you expand considerably on the problem you're having. A ten word single sentence conveys almost nothing!!!

I'm not aware of a way of doing this in Simlify3D....so you'll have to either go back to the CAD package in which the two parts were created and do a Boolean subtraction of the inner shape from the outer shape, or do the same with a 3D shape editing tool.....such as 3DBuilder if you have Windows10

This may not sound like a helpful request, but please define what your definition is for "starting". And how are you determining that its 6mm above the bed?

This is something I was not aware of as being able to do.....and I've tried it...and it works okay using v4.0.1

Perhaps you might try viewing the gcode file in a text editor and check that the profile is there at the front of the file in the form of comments.

The XYZ location of each of the individual parts is based on the XZY zero point as defined in the individual part when it was created. I've only dabbled in printing with clear filament....but I think you may need to be prepared that you may not be able to get true transparency when printing....more like opaque! To get the best, I would suggest printing slightly hotter and slightly slower than normal.....and possibly with the extrus...
