This is already possible in S3D. You create 2 processes, one for each part. Then you can configure independent raft/skirt/brim settings for each process. Can you post the 2 gcode files? That will make it easier to give suggestions. It looks like you just need to increase the extrusion rate for the infill in S3D.

Just select the model and click Supports > Remove All Supports (or click the trash can icon in the bottom toolbar, which does the same thing).

Can you attach the factory file for the print? Have you already used the S3D repair checks to look for non-manifold or self-intersecting surfaces?
