So while printing 1mm filament, my volcano has to be extremely hot 250c to run efficiently and not clog (otherwise it can push out enough filament). I already slowed the speed down 50% and it works great until you get to portions that are tiny boxes (5mm x 5mm) and then it seems to cool the filamen...

If I print just a single cube it is much less pronounced, but it still doesn't measure evenly. Some additional "material", maybe it can help somewhat. Does your new extruder rotate into the same direction (clockwise/CCW) as the old one to push material into the hotend? Depending on the printer you might also have to adjust this accordingly in the firmware settings (invert axis). Not saying you're using one of those old extruders, just an image to ...

Your extruder is over extruding every time it slows down or stops due to the built up pressure. That's why every corner is bulging slightly. There is no setting in S3D that can help that. One thing you might try to find out if it's happening when starting or ending a layer is your smartphone :) Nowadays most of them do have some kind of high speed/fps mode.
