I see this issue still exists in 4.1.2 I have done some testing and found that if i add a 3rd process and configure the second process to print with solid infill for that entire process then it will create that solid set of layers above the first process's not solid infill. Correction on this work around... After some trials, it appears the work around doesn't completely fix this. If you zoom in on the model to say add supports then the issue of panning is still there but much less than it is when the Automatic setting is checked.

That work-around fixes the unwanted panning of the model for me as well so it appears the "Automatic" setting is bugged

I was seeing the same result of the print has finished but S3D was still sending G-Codes so I examined the verbose log at the end of the print and discovered this was caused by a setting in the scripts tab. I had a similar issue with the release of 4.0 but I resolved all the disconnects by making sure my printer was plugged into the same power bar as my computer so they shared a common ground and haven't had a disconnect since so you may try that.
