Software Bug???

I'm having a problem setting up my stl file for a duct. Seems like Simplfy 3D keeps filling the duct model no matter what I do to it. I repaired using Nebfabb and this problem keeps coming up. Any solutions?

Tried Netfabb, made the slicing worst.

Any other suggestions? I'm still trying to play around with the extrusion width, etc.
