I just had this problem with a particular model I'm trying to slice. Seems like it is a bug? I have only had this happen with this file so far, everything else I've tried slices just fine.
3.1 just introduced native support for BFB. Too late for me as my 2nd gen Cube now collects dust as a $350 Monoprice Maker Select runs circles around it, but surely the BFB support will be great for some still working with Cubes.
I had this problem of a failed USB connectiong every time. The solution was to remove the "auto reset" jumper from the Melzi board in the control box. Now it connects perfectly. Did not have to change anything on the S3D side.
