I can offer a solution to the first point in your list...and that is to use the software in the way it was designed. See my posts in this thread....particularly my second post: https://forum.simplify3d.com/viewtopic.php?f=8&t=8025&p=34525&hilit=process#p34525 That doesn't solve my issue...

Several issues with Simplify3D 4.0 on OS X

Hi! I've just downgraded to 3.1.1 (latest version in my downloads folder) after 4.0 gave me lots of headache for a few days. I had the following issues: Upgrading from 3.1.1 to 4.0 erased all my presets, processes, everything. I lost all those carefully calibrated temperatures for different machines...

Another update: Upgrading to Simplify3D 4.0 somehow removed that little "Disable App Nap" checkbox in the finder properties view. As with any update, bundle-level settings aren't transferred to the new application file (i.e. for Mac OS X, every S3D update is a completely new application), ...

A little addition: Updating to Sierra somehow reset this setting for me; I had to disable App Nap for Simplify3d once again (but it still works as with El Capitan).

I think found the culprit, it's App Nap. That sorry excuse for a power saving feature has been around since Maverick, so I didn't check this until now, based on observations that this happens only under El Capitan (perhaps App Nap behavior changed subtly? I don't know of major changes but who knows)...

As I said, no power saving involved in my case. Besides, limiting memory for background apps? I think you are confusing OS X with iOS (which does things like that since swapping is a no-no on mobile devices).
