The main tweak that changed the quality was not to S3D but, to the Marlin firmware. Specifically, reducing the Acceleration Jerk from default of 20, down to 2. That magnitude of 10 difference resulted in best print quality, no more shaking machine to death and quieter. Thanks for posting your FFF. ...

Those are offsets for the auto-leveling probe, not the toolhead offsets. So you were right to check the Configuration.h file, but those are the wrong lines to edit Ack! You are right, of course. I searched for 'offset' and stopped too soon. It looks like these are the correct ones for extruder offs...

How do I change these offsets to accommodate S3D? I'm not sure how to change the firmware offsets. That's because you shouldn't be setting the offsets in the software! It's always better to just set the offsets in the firmware instead of having to work around misconfigured firmware by offsetting all your gcode coordinates. While I agree that setting offsets in the firmware is probably the better...
