try this, make a new profile, with all the info of the one you are using now. see if the behavior changes. We have been experiencing random things like this in my printing group.

well turn your fans off ( I know I know) and do a the PID, once that completes you can turn your fans on if you want. If you happen to have the Little MOnster then keep your fans below 50% until you get your hotend insulated. The fans are overpowering the hot end, esp if you haven't completed the PID.

Have you tried a modifier like
G30 Z0.8 E0; extruder 1
G30 Z0.8 E1; extruder 2
then adjust from there based on results?
