i dont understand your issue. i use dual extrusion with prime pillar and single nozzle. the part prints then the prime tower, because you should be purging your filament before starting the print. what my printer does is it starts with the second extruder primed (my end gcode primes the second extru...

so what do you do if the stl is manifold, there are no problems and youve tried adding .0001 to the layer height and it keeps on adding random layers where they shouldnt be?
