I've not seen that. Every print I can remember does alternate each layer on top or bottom. I assume that's what you're referring to? If you look at the preview, does it show the print being parallel (vertically) as you describe? What happens if you rotate the print? I'd be inclined to try that and s...

If I've understood you correctly then there are a number of possible options. One simple one would be to use the Variable Settings Wizard and create a change of process a few layers below the top to increase the density of the infill below the top layers - or simply increase the number of top layers...

What if you wanted to provide the factory file to someone else? What if you're working on versions - you'd need to have versions of factory files and versions of STLs. My opinion is that the factory file should be sacrosanct and even if an STL is corrupted or changed, it should still work. Certainly...

You possibly want to tweak some settings here. If you change the size of the support pillars this will give you better granularity which would smooth out changes in angle. Similarly, if you extend the Extra Inflation Distance, it will move closer to the filleted edge which may help too.
