Can you attach your factory file?

Also, can you clarify what you mean by "extruder moves off from first layer?" as what is happening is important to understanding how to resolve the issue.

The M3-ID includes a separate embedded device to host a web browser accessible controller interface. Simplify3D doesn't currently allow for connections to Octoprint based solutions such as the one used in this device. Have you tried controlling the printer from its own hosted web browser interface?

1. Turn off 5D Firmware (include E dimension) in the G-Code tab.
2. Then in the post processing area of the Scripts tab you can just add DELETE commands for the F (Speed in mm/min) values.

You will need to use your CAD package to turn your 2D drawing file into a 3D model. Simplify3D's supported file types can be found in the support article linked below.

With a bed that out of alignment my first bet would always be to replace the bed. Otherwise you're going to keep having issues with areas near the middle being too squished and areas near the edges being more how you want them to be.
