Looks like Fusion360 sometimes generates non-manifold at the intersection of the loft when "New body" is selected. It doesn't happen with"Join". Same goes sometimes with the pattern tool. Changing back and forth between "New body" and "Join" a few times solved...

The loft feature of Fusion360 creates a lot of problems for Simplify3D.
