I'm having the exact same problem.
The only way to get the extrusion back is to open a good factory file.
I'm having a similar issue with adjusting the support angle; if I change it from anything but the default 45 degrees, it puts support everywhere.

I think you can export your process as a printer profile, and then import it into your other factory file, but then you'll always have two separate profiles holding your configuration settings. What program do you use to check? Does it check for open boundaries or inverted normals?
