What's your starting layer temp at? Do you have any startup script code? If your first layer temp is 205, it might be setting it at that first. One way around this would be to set your first layer temp to the lower temp, do the bed leveling, then have the 205 or whatever temp set at the end of your ...

Also, it's worth checking out the coast settings. That might fix the problem; a mix of coast and retraction. I've noticed that s3d has both useful and useless extra things that you can/need to tweak. I have the tiniest piece of the puzzle I think? At least in my case, I'm printing a piece with a few base layers before it goes to both colors. S3d only does every other layer for each color if you have it set to both, but ignores those layers if you're only doing 1 color. So you have to print ooze ...

Found only a partial solution for you that will work in some cases: basically their waterfall setting is Fubar. tteaguer, that probably works, just make sure you don't save those commands or your tool heads will crash on autoleveling and you'll have to reflash it through cura! As best as I can figure, s3d and lulzbot don't play nice with negative offsets, everything needs to be on the positive plane. Probably...

Patronus, are you using a prime pillar or ooze shield in the s3d settings? That's the normal method, and you can simply uncheck that under additions if so if you're only using one. You can then turn your other extruder off. You're supposed to use the ooze shield to both prime and catch blobs from oo...
