I also have a CR-10 (and Ender-2, Anet A8 and CTC) and don't have those problems. But I put my retraction to a specific location (especially on the calibration cube). Results are perfect. I would reduce jerk even more. Try more conservative with Acc 500, Jerk 20 (this is default on CR-10). Also you might check your belt tension, especially if you also have problems with ghosting/ringing on sharp edges/details. It is not the start and stop of a travel. The Infill is a continuous line with a little bit overlap to the perimeter (you may try to reduce the overlap). The STLs measurements are correct. So I'm pretty sure that your printer isn't calibrated correctly. If the print itself looks okay visually (no layer shifts, extreme ghosting on edges etc) then it might be just a wrong value for Steps per mm for X and Y axis. One other downside to print via PC is the baudrate of the serial interface. Most printers are working with 115200 or 250000 Baud. If you print something with many very small movements (each movement is one complete G-Code Line G1 X... Y... E...) , the printer might stop for a couple of milliseconds ...

As you can see on every start point of a long line (when the printer is still accelerating => slow to fast) is seems to be better. When the max speed is reached you get under extruding.
