I am unable to see the images you linked. Can you share your factory file as well? I've seen something similar to what you're describing and it ended up being the model itself.

Tool change retraction distance and speed adjustments can help. Also, turning on wiping can help to eliminate the last little bit thats not retracted during a retraction. Compare the starting heights from your two slicing softwares' printing instructions, as I think that the S3D starting height is lower than the Dremel default. I've not used aftermarket hotends/nozzles with my creator pro, but you might look into using an Idle Temperature for the dormant extruder. I noticed and helped other users make use of the idle temperature configurations S3D included with their Ultimaker 3 profile. Perhaps something similar would be ...

How many times have you disassembled and put back together the hotend assembly? I might suggest just ordering a new one to be safe. Also, a complete disassembly of the extruder assembly and deep cleaning would probably be the first thing I try when something like this happens after making no changes...
