This issue has now been fixed in Version 4.0.1. The prime pillar sequence for the last layer of the print has now been corrected for the situation mentioned above.
I am happy to say this issue has now been resolved in Version 4.0.1. The factory file included at the top of this thread now slices correctly in version 4.0.1 with the correct prime pillar sequence for the first and layer layer.

This issue has now been fixed in Version 4.0.1. I was able to slice the factory files that were provided in only a few seconds, so they no longer get stuck at the stage that you mentioned.
Version 4.0.1 added better support for prints with zero perimeter outlines. Even though this isn't a common configuration, you can now setup these prints in the latest version.
I am happy to say that this change was implemented in Version 4.0.1. When you click "Save As New" the default name is based on the prior profiles, so it definitely makes it easier to quickly save a revision without re-typing the entire profile name.
This issue has now been fixed in Version 4.0.1. The examples files that we have received will now slice correctly (and quickly) instead of taking longer during the "calculating infill" stage.
I am happy to say that this issue has now been fixed in Version 4.0.1. I can now load the factory file posted above and export the gcode file without any extra characters at the end of the file.
