Someone correct me if I am wrong, but I believe you want to go to the "layer" tab and choose "Use random start points".
That should spread the start points around so they are not all lined up and wont stand out so much.

I have to rotate my files often in order to print how I would like to minimize supports and such. Rotate it like they told you but then press "Edit" at the top of the screen and choose "Center and Arrange Models". Post Processing Question

I'm a fairly new user as I have only owned the software for about a month.

My question is this,
do I have to save the tool paths to disk in order for post processing to work? Or can I just send over USB?

Have you tried Tinker Cad? It's web based and free, plus it will export to .stl so you can open it with Simplify3d and slice and print it.
