You have to be careful with #1 too. The second process should have no commands in the Start script except possibly temperature setting commands. You probably DO NOT want the printer to home before printing the second part because it could cause the nozzle to impact the first part of the printed mode...

Even something as simple as a letter badge in the corner of the icon would be helpful (e.g. "G" for G-code or "F" for factory file).

That will only allow one mix for the entire model. If you want to have three separate mixes depending on layer ranges, then the easiest way is to use the Variable Settings Wizard to define the transition points, which will generate a separate process for each range. You can try selecting Separate Connected Surfaces in the Mesh menu.

Simplify3D isn't designed for CNC or laser. It's strictly for slicing solids. A lot of times, the tool you use for design will have the capability of generating the tool paths you need for CNC or laser. I know Fusion 360 does.

Take a look at the Scripts tab in the process configuration. In there, you'll see a tab for ths start script. The offending commands are likely in that script if they're not burned into the firmware.

What flavor of G-code does the printer use? If you an input raw G-codes and it uses RepRapFirmware codes, use "M564 S0 H0". That will disable the software axis limits on all axes. It's probably a non-manifold model and/or multiple models in one file. Selecting Separate Connected Surfaces from the Mesh menu should allow it to slice as expected. The base speed is in the Speeds tab in the process configuration. There are other speeds in other tabs that are expressed as a percentage of the base speed.
