Simplify3D's engineering team has a profile they can share with you via email. Contact support in order to get setup with the profile.

Those spheres are representations of where the extruder is retracting or priming. If you're getting blobs and zits in those ares some retraction tuning is in order.

My first thought would be that the nozzle is too close to the build plate. Similarly to how this post describes adding printing speed to the quality sections of a profile you can accomplish the same thing by adding the global offset Z to the material sections.

As CompoundCarl said: Once you have your own STL file for the printer bed, you can go to Tools > Options, Machine tab, and then add the printer model at the bottom. Note that if you're using a profile that overrides your machine settings, then you will need to go to File > Export FFF Profile to save...
