Thanks for bringing your feature request back to our attention. I'll log this as a request for improving the functionality of the existing bed leveling wizard. I'll be subscribing to this thread to gauge if there is any other user interest.

Have you tried using Mesh > Separate Connected Surfaces? This is the same idea as what you're hypothesizing but can be done from inside Simplify3D.

If you wish to keep the cylinder and cube aligned to one another you can "group" the models in Simplify3D by selecting both and pressing Ctrl + G.

This setting is applied to the entire process. I might suggest utilizing a tool change script to lower the extruder temperature for the support extruder when it's not printing.
