The holes here appear slightly elliptical because of your current layer height. This is what a circle in profile looks like at .2mm resolution. I might not be understanding fully so please correct me if I am off here but it sounds like everything is working as expected. The Support Infill Angles are relative to the build plate, not to the model. So if you wanted the supports to run parallel to your model when your model is set at 45 degrees...

Could you please post a Factory File for this? It is odd that most of your part seems a bit over extruded but the gap here seems large.

Without the model file it is really difficult to know what might cause this. Can you please post a Factory File? You can save a Factory File by going to File > Save Factory File As...

It looks like you may be printing too far away from the build surface causing these loopy bits instead of a nice flat raft. This may be a settings issue or may be due to an issue with your bed probe. Can you please post a Factory File so we can look into this?

It is tough to know for sure from just this screenshot but my guess is that your current Minimum Infill Length is set high enough that Simplify3D is unable to fit any infill in these small sections. I would suggest using a much smaller value here, possibly 0mm. If this does not solve the issue then ...

Please try opening Windows Explorer and navigating to the following directory:

C:/Users/%USERNAME%/AppData/Local/Simplify3D/S3D-Software

You may need to enable hidden folders to access this directory. Once there, please try deleting the savedState.factory file, then opening Simplify3D again.

We do have a bit of an update on this. I posted this elsewhere but I will put it here as well. It seems like the auto-leveling function on this machine basically just puts a G29 in automatically but the issue is that it gets sent at irregular times. This results in the starting script being split up...
