Duplicator i3 is notorious when it comes to usb connection :( I had a similar issue and I was able to connect only after replacing the usb cable and unchecking wait for start up in Firmware config.

I dont think so. Most commands are generic. When you say printer, are you referring to the gcode flavor ?

From S3D you can send gcode commands to the firmware to update the values. S3D does not change anything inside the firmware.
