You can use multiple processes but it may be easier to use a post-processing script for a filament swap. Use the command {REPLACE "; layer 153\n" "M600\n; layer 153\n"} and replace the "layer 153" with the layer that matches your model.

The FFF settings are stored in the registry.

Windows:
Open the Registry Editor and then go to the HKEY_CURRENT_USER\Software directory and copy the Simplify3D folder and all sub-keys.

You can set a different infill percentage for each extruder! After using the dual extrusion wizard simply ungroup the process and set the infill percentage to what you want in each process.

You can set different speed values for each extruder using a separate process for each one.
