I guess the other thing that could be happening is that the nozzel offsets are stored on the eeprom on the printer (34mm). Could simplify3D also be adding another 34mm to the position?
wirlybird I will try that tonight. Should the left extruder prime on the left of the bed or the right? There isn't enough room for it to prime on the right, which is what Simplify3D is doing at the moment.

Hi I've tried the guide but things get worse. The temps are controlled automatically by the printer. If I lower the nozzle the extruder starts clicking quite bad.
