As I also asked in your other thread, could you please attach your factory file, a gcode file, and let us know what printer you're using? This type of information is really helpful for when you're having issues with printers not running the file they've been instructed to print.

I am unable to see the images you linked. Can you share your factory file as well? I've seen something similar to what you're describing and it ended up being the model itself.

Tool change retraction distance and speed adjustments can help. Also, turning on wiping can help to eliminate the last little bit thats not retracted during a retraction. Compare the starting heights from your two slicing softwares' printing instructions, as I think that the S3D starting height is lower than the Dremel default.
