This is again showing the problem in Simplify3D, but this time the top box is slanted. Notice how the right side of the top box is attached correctly, but the left side is not. Strange.

Here is the same object sliced using FlashPrint's ffslicer engine, but viewed in Simplify3D. FlashPrint's ffslicer engine does a proper job. All shells are connected. There is no weak point anywhere.

You don't need different scripts for the different extruders. Use the same script for both. A tool change occurs on each layer, so as long as both extruders are using the same tool change script and drawing their lines in the same place, it will be fine. Currently we have no control over how often processes switch from one to the next. I have seen cases where processes print 2 layers before switching to the next, which is not good when doing dual extrusion. A word of caution with these tricks. DO NOT RELY ON THEM. They are not officially supported by Simplify3D. They are hacks. I was doing tricks to get 2 colored skirts prior to Simplify3D 2.2.0, and made a ton of factory files that relied on the tricks, and now none of those factory files print proper...

You could do this by adding 4 lines to your tool change script. That will make sure that the commands are executed before EVERY tool change, so just tell it to go print a square somewhere and it will prime the nozzle. Wow!
