you sure you have extrusion multiplier and filament diameter accurately set for that particular roll or section of filament.. it can makes a difference in size .1 in multiplier can be the difference in go no-go in holes. If I need ironing I just slice with Prusaslicer 3.x it is more or less the same as S3D and setting transfer 1 to 1 for my use.

The way I handle this type of issue is to use custom support at 1mm resolution and intervals that will bridge well. Just a couple supports every so often. This way there is some support and they are simple to remove. One thing I don't like about S3d 4.01 which is what I use, is that with tall layers...

I use multiple nozzle size all the time with my Makergear M2. I am also using an older version of S3D which I don't think matters as I also use Prusaslicer with the same Extrusion Multiplier.
