dimensional accuracy

I have printed the same 110mm x 110mm square part using S3D and MakerWare on my MB Rep2. The MW printed part was undersized by 0.15mm (good-ish) and the S3D part was oversized by 6.7mm (way bad). What can I tune to reign in this discrepancy?

you can adjust the steps in a startup script on the scripts tab. i forget the gcode but it's a one liner

6% off seems like a big default discrepancy. are others seeing this or is it unique to my setup? thanks.
