different layer, different color - how to?

I have a dual extrusion machine makerbot dual clone. Is there a way to specify starting with base layers using one extruder/color then shift to the other extruder for the remaining layers? Is there a tutorial here as to how to do this? What I tying to do is print a flat base of one color and then a raised pattern coming up from it in a different color.

I found this tutorial that lets you specify different extruders for different elements, like skirt, raft, etc. But not by height or layer.

You can easily specify different regions of your model to be printed with different settings, including which extruder is selected.
