The center point is controlled by S3D. This is the same part and the center is always aligned to the bottom.
There's coordinates inside the STL files. What happens when you import them in S3D depends on settings. And as
far as I can tell STL files don't include a pivot point like you can specifiy in 3d applications (blender/max/f360).
Sometimes models get sliced into multiple parts after designing. Often these parts are already in their correct position, but will get arranged on
the bed automatically (Tools -> General Options -> Models -> "Automatically center and arrange imported models").

The transform gizmo in S3D seems to always center to the selected objects x/y dimensions and it's minimum point along Z.
