Can I load from GCode into S3D to edit settings?

I have a bunch of files on an SD for my FlashForge printer and they are all setup to use my right extruder but I want to edit some of them to use the left and I don't want to try to redo all the settings for each file, just reload what I have and change the extruder settiing.

You can go to File > Import FFF Profile, and then select a gcode file (assuming that gcode file was made with S3D). It will load all of the settings from the header.

I have recently tried this and in 4.01 it fails tells me that xml import fails no start tag

the gcode file was created with simplify 4.01 on another machine
both running linux mint 18 with the 64bit linux install of simplify3d 4.01

This is something I was not aware of as being able to do.....and I've tried it...and it works okay using v4.0.1

Perhaps you might try viewing the gcode file in a text editor and check that the profile is there at the front of the file in the form of comments.
