Anycubic I3 Mega "out of filament" being ignored?

When printing from the SD card in the I3 Mega and the filament runs out, the printer goes into the pause mode and lets me change filament.
When printing through S3d via USB, filament runs out and S3D keeps printing. Is there a hidden setting somewhere or is this a bug in your software? (In light of all the problems with 4.1, I am using the previous version.

I would think this has to do with how the firmware on the printer is setup. As a general recommendation, always use SD card, since it's a much more reliable data transfer.
For instance, if you used Slic3r or Cura and ran a print via USB, it would probably have the same behavior.

No, it has nothing to do with the printer settings.
The "always print from SD" approach is nonsense - printing via USB contains exactly the same gcode and as long as the PC does not reboot, this approach even gives you more options controlling the print via the machine control panel. The same code when saved to SD card and printed directly from there allows the printer to go into pause.
It is most likely another bug in S3D, but it does not look like anybody at S3D is willed to look into it or even fix it...

We have this printer in our office. The issue has been documented and seems to be both an issue of the printer not forcing the print to stop and warning the user on the LCD, as well as the message provided by the printer doesn't mesh with our existing handling of filament runout sensors built into the software previously. Until this firmware is updated to provide some sort of report of the error in the communication, we won't be able to handle it on our end.
