Over-Extrusion and under-extrusion on print

Hi,
I have recently switched from Cura to Simplify3d for the additional print quality, however I cannot remove this on my 3d prints.
The walls of the print seem to be perfect, but the "infill" area seems to be under-extruded on the top and over-extruded on the bottom. This only occurs near walls, though. Also, the print-head drags against the top surface and creates scars.
If anyone knows which settings affect this, please let me know, Thanks!
