Odd issue with rafts

I have a print with 4 parts on it that for the most part prints fine without rafts. However my Prusa bed isn't completely flat so that parts don't go together as well as they should so I want to use a raft to correct for warps in the bed. 2 of the 4 parts are the same height but when I add a raft under them with exactly the same settings the rafts don't come out the same height. As a result the top of one of the pieces gets cut off. That's another oddity in the print as it is under 200mm even with the raft and there is no end height for the part so it shouldn't be getting cut off. What could cause the slicer to change the raft settings like that?

Best to attach a Factory file....I think it might be an interaction issue. But with very little info to go on, I'd be picking numbers for the lottery!!

I figured out what the problem is...for some reason when you add a raft Simplify3D doesn't account for the extra layers automatically. Instead of keeping layer 1 as the first layer of the part...it counts the first layer of the raft as layer one. So all the start/stop printing heights defined in the advanced tab are off by the amount of the raft plus the start height above the raft. This still shouldn't have cut off the top of the part since there was no stop height defined for the top but once I corrected the heights the part sliced properly. Hopefully this is something that will be addressed in the new version.
