Random pauses during printing ruining my prints

I've got a Printrbot Metal Plus and it's mostly working with S3D. The problem I'm having is that there are occasionally random pauses during printing. These last 30-60 seconds. I've checked and the CPU is almost idle, there's lots of free memory (this is on a Core 2 Quad 2.66GHz with 8GB RAM). Of course the extruder oozes and melts the print while it's sitting there which is ruining otherwise good prints (especially when using Ninjaflex which oozes out a huge blob). has anyone else experienced this? Anything I might be doing wrong?

Is your issue the same as described in this thread?

If so, the current solution is to print using an SD card.
