Part of model has holes when reopened

When i slice a model all is well, but if i close the app and it opens with same model there are holes in the model, these holes get bigger if i slice it again. Also when i save a factory file it doesn't seem to save consistently, sometimes has holes, sometimes saves without the supports i spent so long arranging.
It also takes a long time for the app to close when i click the x button.
