Simply3D printing recessed area as elevated

I am printing an object which has a recessed textured surface. What is very odd, is that on one side it prints perfectly, but on the other side (with the same exact print) it prints recessed. When I view the model in design mode it clearly shows recessed areas both sides (see the attached images) but when I view the 'prepare to print' mode, it clearly shows the side on the left as recessed like it should be, but the opposite side is inverted? I have already printed the object which is how I found out and it has the same problem.

Any idea what could cause this??

Have you done a Identify Non-manifold edges check? (from the repair dropdown menu)

Thank you for the suggestion. I ran the Non-manifold edges tool and it did not change the output (the print model still inverts the recessed areas to elevated). Wierdest thing. I am going to try a couple of other tools to see if they do the same thing.

run it through netfabb and see what happens.
