If I use the CTC profile the printer performs the prime like maker ware does. If I choose the Wanhao D4 profile it performs the prime from the left front - extrudes a length and then does a diagonal wipe.
Why is there a difference given that the printers are the same ?

Well they're different printers from different manufacturers. For all you know, Wanhao specifically requested to have a specific starting script for their machine when working with S3D to create a profile.
Either way, you can easily copy the starting script that you want from the other profile if you need something different.
