Making firmware settings "stick"

Hi all, new software user here, and I really like what I see so far. It's quite possible that I'm missing something obvious on this one, but I'm having an issue where settings that I make don't seem to "stick" between prints. Previous to this I had been using Simplfy on my laptop to output g code, and then moving the files to the computer connected to the printer and sending them with pronterface. In an effort to reduce the amount of files of varying settings and such that are made as I try different things I installed my second license on that machine so I could just use Simplify directly to control the printer. So far so good.
The system in question is Ubuntu 14.04LTS, running on a NUC with a 10inch touchscreen. After futzing a bit with permissions the software works ok, but because I have a few macro buttons in pronterface I used a lot I wanted to customize the ones in Simplify, which I did. But every time I print something the settings revert to the Reprap/Marlin. I've clicked save every time, even exported my own, which is now in the drop down list and I can pick it again to avoid re-entering macros, but I still have to do this all of the time. Is there a way I can make my macros (and actually bed on and off controls which are somewhat unique to my hardware) also stick between prints? I'm not even talking about closing the software between sessions merely ending a print either with successful completion or stopping mid print manually seems to revert these.
