Having an issue with the Dual Extrusion Wizard

I have two separate STLs, one is flat rectangle about 5mm thick and the other STL is lettering that is also 5mm thick and I have it so that the letters are centered on the rectangle in 123D Design.

When I run the Dual Wizard everything looks ok, but if I step through the print Layer by Layer I notice that the lettering is being overwritten by the other extruder every couple layers. It will create a layer of the letters then the rectangle extruder will fill in the whole object for a layer then it goes back and forth like this.

I assumed the extruder that is doing the rectangle STL would lay down filament only around the letters. Am I incorrect in thinking this?

If the text is supposed to be embedded in the rectangle, you will have to subtract its geometry from the rectangle model first. When two models overlap, the slicer cannot know which you want and that becomes a problem when they're assigned to different extruders.

I tried making something similar and was never really happy with the results because It was too small to look good. I ended up making a solid rectangle with a 0.2mm layer of text sitting on top of it. That way, the top of the rectangle finishes with nice straight lines and looks much better. Also, you can tweak the outline overlap for the infill of the text layer to get more densely filled text. The preview will show exactly how it will look. Adjust the parameter until there are no ugly holes left.
