Gcode skips a random pass :(

I have noticed the printer just skip a whole line of code, I.E you have 3 shells selected and on one of the passes it randomly just skips one of the shells, then resumes the print normally. if it is one of the outer shells you can see that it is just missing, I have observed this behavior first hand as it was printing! it did the first pass, the second pass, then just went to infill, it didn't even try to print anything for the third pass. It is like a line of code just got lost somewhere??

I have a flashforge creator pro and I print from SD card.

It does not do it all the time, just randomly or not at all. I would say that one out of 10 has a line missing.

Is there a checksum on the gcode or something to see if what is in the file is complete?

Well there's an easy test to determine if it's a software settings or if it's something with your printer/firmware. Look at the gcode preview in S3D. Does it also have missing perimeters, or does it always have all the perimeters?

If there was an error writing the file, then it would show up in the preview. That's why I suggested you check the preview ;)
