i know about the "dual" extrusion wizard, but will this software support a custom machine with 3 heads?

I believe it already supports up to 6 extruders at the same time. So yes, it should have no problem with 3 heads. You would just create 3 processes, one for each extruder (assuming you were printing different STLs with different colors).
