changes to materials apply to entire machine profile

When I make a change to a profile for a certain material, it applies most of the changes to the entire profile, all materials. Is there a way to force s3d to behave as intended?

Yes, they already let you customize what is changed for each material configuration. It's been explained many times on the forum. Here's a few related links and I'm sure you can search and find more:
