Option to fix/calibrate non-square printer axis by software?

When printing a cube on my 3d-printer the result is not as perfectly square, as it should be. Reason: the mechanical angle between the printers x- and y-axis is about 89.5°, and the angle between x- and z-axis is a bit more than 90°. In addition the length of the x-edge of the cube is maybe 0.5% longer than the z-edge. It's painful (if not impossible) to fix those angles mechanically.

Is there an option to calibrate the angles in software? Something like a 3d-calibration matrix would allow to shear and scale all 3 dimensions. Ideally I'd print a reference cube, measure it's angles and edges (with a caliper), and feed these values into the software, which would finally adjust the slicing.
