I would be interested to know what the minimum layer height is compared to nozzle size. I found a lot of information about maximum layer height, but for minimum layer height there seems to be dispute amongst the 3dp community... Any help would be appreciated.
I think minimum layer height has more variables than just nozzle size.
I think the biggest factor will be what the printer is actually capable of.
For instance, if you wanted a .05 layer is the printer stable enough to maintain that distance though out its whole movement?A lot of printers can suffer from a small amount of rod sag and especially with dual or heavier extruder setups.
I think if you have an actual reason to print with layers below .1 then a different technology may be in order.
The reason I´m asking is because I´m print at 0.3 mm with an 1mm nozzle currently. The one which was used heavily beforehand performed very well under these conditions (even at 0.2 mm). We switched to a fresh nozzle lately and now we´re seeing heavy issues where filament is not extruded correctly and the gears are clicking. At first I thought the old nozzle was partly eroded, so more plastic could flow then. So we aimed at minimizing material flow and I reduced speed, cooling and extrusion multiplier for the new nozzle in order help the plastic leave the nozzle and reduce throughput. This had some effect but the problem persists and now I´m seeing under-extrusion. The actual problem should lie somewhere else I fathom. I was thinking that maybe layer height is too low and the material can´t leave the nozzle, so I wanted to know how this setting is influenced.
If you extrude material, does it flow straight out of the nozzle or at an angle? If angled, a partial clog is possible. Have you tried doing a cold pull to remove any material that may have accumulated in it? If you put the old nozzle back on, does it operate as well as before?
The only general guideline I've found is to use 25% of nozzle diameter as your minimum layer height. The exact minimum is driven more by your printer's hardware, specifically the stepper motor resolution. Your values should be within this range.
Did you verify your starting height after replacing the nozzle?
When the nozzle primes (assuming your printer prime over the side of the bed before printing) does the extruded thread measure 1mm or thicker?
If you machine does not prime, mover the extruder away from the bed, heat to normal temp for filament and extrude 40 mm. If it runs smooth then maybe you starting height is way too close.. if not then start looking for heating issues.

I routinely print 0.05 layers with 0.8 mm nozzles and 0.1 mm with 1 mm nozzles and there are no issues. What made you want to change nozzles to the same thing?
Your extruder gear clicking speaks to a torque issue (assuming nothing wrong with motor/stepper driver, or filament tensioner), which given that everything just worked, I'd look at what could be hindering the flow of filament. Clogs--kind you get with 0.4 mm nozzles-- are usually not an issue with 1 mm nozzles. More likely is an issue with the PTFE piece in the throat (if you have one) or something isn't sealed right (lose threads, leakage around threads, etc). Did you use locktite or telon tape for the new nozzle? Are you using a volcano e3d? What material and speeds are you trying? You should use the control interface in S3D and set the extrusion speed and extrude 100 mm at a time and monitor what happens.
Afterwards, make sure your z height it correct, but I don't think that's your issue, although you'll need to do it anyways. But wait until you solve the gear issue, but you may need to take things apart.
